Acridine orange HCL (CAS No. 65-61-2) is Cell penetrating fluorescent nucleic acid binder dye. It has a chemical formula of C17H19N3 • HCl. At low concentration it intercalates with DNA and precipitates RNA. But at high concentration it denatures as well as precipitates RNA and DNA. It enters acidic organelles pH dependently. At neutral pH, acridine orange emits a green fluorescence and in acidic medium, it accumulates in the acidic organelle emitting a bright red fluorescence. It is also referred to as 3,6-Bis(dimethylamino)acridine hydrochloride.
